In Kyoto, The Japanese Fondation office shows films on a weekly basis, with a monthly theme. Naomi Kawase's short films were opening this month's program "Short Films". But viewing is restricted to non-japanese audience. I don't know what happens elsewhere in Japan, but this has been a great opportunity for me to discover many many movies, indeed.
May be you could ask the Japanese Foundation head office in Kyoto for more information.
