The best source for this information is the Naimusho censorship records, 
which have been republished in fukkokuban. 

For a very general view, you can always check out the Japanese Movie 
Database by year. According to that, 248 films were released in 1941, 109 
in 1942, 75 in 1943, 54 in 1944, and 23 from January 1 to August 15 1945. 
The problem with these--and sometimes other film--figures is that they 
can often include shorts and bunka eiga that were released in the 
theaters. The Japanese Movie Database is also sometimes mistaken and 
inexact.
