Thanks for the post on community cinema, Markus.  I always wondered how 
places like the Kochi Prefectural Museum were able to offer such 
impressive selections of film.   I have to admit that I've never found 
it difficult to find good films to see outside of Tokyo while traveling 
through Japan.  There always seems to be at least one good mini-theater 
in town or creative programmers at larger theater chains. Of course, 
I'm thinking very selectively of places like Nagoya which has the 
Nagoya Cinematheque and Cinema Skhole, Osaka, Fukuoka and Kyoto. I 
wonder if there is an online listing of mini-theaters and 
non-theatrical exhibition spaces across the country somewhere? Or if 
the Japan Community Cinema Center (http://www.jc3.jp/) is planning to 
create one?

As Michael mentioned the easiest way to get a sense of what's playing 
in Tokyo is to graze the stacks of film flyers at theaters.  There are, 
of course, a plethora of websites listing films that are playing, but 
it's often easier to determine which theaters regularly play films of 
your liking and to go directly to the individual theater's site for a 
complete list of the program esp. for info about late shows and 
all-nighters. And analog Pia is always a good resource. Below is a 
brief and very incomplete list of the flyers of retrospectives of 
Japanese cinema that I happen to have on hand.  Perhaps a list of links 
to film theaters could be added to the KineJapan website? Or to 
Midnight Eye?
