This isn't exactly an academic study, but I did write this piece for Midnight Eye a quite a few years ago now. It's quite out of date, and I know at least a few of these venues have closed or moved, or new ones opened:

I think Alex Zahlten has researched the modern trends in arthouse distribution and mini-cinemas quite recently.

I noticed this post to H-Japan. Thought it might be better served here. I assume you will have to reply off list to Ran.

Hi everyone!
I am wondering who could recommend to me useful academic works either about the independent film theaters in Japan (those dedicated to showcasing indie cinema and arthouse works, for instance UPLINK at Shibuya), or on contemporary Japanese cinephile culture. The works could be in Japanese-language, or English. Also, are there Japanese scholars who are into research as such?
I would appreciate your recommendation or thought-exchanging.
cheersRan
