[KineJapan] Films on Catholicism/Christianity in Japanese cinema

I think this is evident from a number of suggestions already, but in many films, there is little effort to distinguish between Catholic or Protestant etc.—it is just some amorphous Christianity. 

One film you might want to look at is Nani ga kanojo o so saseta ka (What Made Her Do It?), an important tendency film that ends with the main character burning down the church which had been taking care of her.
