Two links that may be of some use:

New York Botanical Garden has undergone a vascular plant type imaging 
project, the details of which can be seen here: 
http://www.nybg.org/bsci/herbarium_imaging/. Of particular interest to you 
would be the Imaging Manual, which is a set of procedures and 
recommendations for photographing and archiving type specimens.

Also, the Museum of Comparative Zoology has a type specimen image database 
of its entomological collections. You can read about their setup on the 
"About" link here: http://mcz-28168.oeb.harvard.edu/mcztypedb.htm.
