I do know that one of the best forms of creating these barcodes is thermal transfer printing (http://www.gs1.org/docs/barcodes/GS1_DataMatrix_Introduction_and_technical_overview.pdf) which is what we have been using for labels in a number of collections using the Datamax printers from Alpha Systems for some time.  I also know that there is a mechanism for printing these data matrix barcodes through Jasper Reports using Java - see here http://www.barcodelib.com/java_barcode/barcode_symbologies/datamatrix.html.  Jasper Reports (and iReports) is what Specify software uses for its report generation in Specify 6.  There are instructions here on how to get iReports to generate these - http://www.barcodelib.com/java_barcode/barcode_symbologies/barcode_ireport.html.

So, given some tweaks, there is no reason why you could not print these barcodes directly from Specify.
