If you are interested in international politics, not the issue of 
resident Koreans in Japan, then:

Bokoku no ijisu features a mutiny on a Aegis class cruiser helped by 
commandoes who are North Korean in all but name (see my article in 
Japan Focus).

Amamiya Karin visits North Korea in The New God.

Sensen fukoku dealt with the perceived inability of Japan to respond to 
an attack (from a fictitious country that is clearly North Korea).

While not a Japanese documentary, Abduction: The Megumi Yokota Story 
was widely publicized in Japan.

A possibly North Korean body floats onto shore in Kurosawa Kiyoshi's 
Oinaru gen'ei.
