I'd suggest looking at Hiroyuki Oki works. ENK (pink movies) productions may also prove to be useful (though often being made by heterosuexal crew)

Some quick thoughts: I'd suggest looking at Shuji Terayama's films as well as Toshio Matsumoto's Funeral Parade of Roses. Also, I don't know if cross-dressing would count but actor Akihiro Miwa is openly gay (and was a former lover of Yukio Mishima). In fact, Miwa appeared in Kinji Fukasaku's Black Lizard & Black Rose Mansion as a 'woman.'
